Good concept.
The gameplay is pretty solid.
The main problems are with the interface. It feels like it is from early 2003 or something. It's a two handed keyboard game and most of the game modes are very short. And when a match ends you have to switch back to mouse. It's annoying to switch back and forth so often. You should allow for 100% keyboard control as well.
Also there is no way to quickly reply a game mode. You always have to click on the menu button, re-select a game mode, re-select a starting weapon, and restart. Very annoying, especially considering how short most of the game modes are.
Anyway, some stuff to work on. Keep up the good work.

How come the first level boss was like ten times hard then the later level bosses?

The major flaw is that surplus gold is carried over from a level, but surviving units are neither carried over or cashed in for gold.

This is much better than the original. The original was just about buffing a virus and waiting. This one actually has strategy and I've won this 5 or 6 times over, so yes it is possible to win.
The only thing I really haven't found a use for is infecting the water supply. I tried it the first couple of games, but haven't used it since.
In the third one, I'd make it so that you are some sort of nefarious organization spreading the virus rather than being the virus. Like a 12 Monkeys scenario. That would make for more involving gameplay. It's hard to relate to being a virus, but psychotic mad scientist? Sure!

That guy looks familiar! I think everyone must have a "mojaka" in their neighborhood. That guy need to go shopping, he needs to buy more clothes. And look at those jeans, the aren't in good shape.
